To avoid the hassle, most people get tour package deals when visiting Puerto Princesa. However, if you want to save and I mean save, you can just arrange the tour yourself. There are lots of Tourism Accredited Tricycles that offer a city tour, you just have to put your smile and your negotiating skill to get the best deal.
My friend visited Puerto Princesa just recently and I've created an itinerary for them. I told her to just contact these tricycle drivers for a city tour. You can also ask the guards at the airport if they know someone that offer a city tour.

City tour is Php600.00 per tricycle for 4 hours, however, you can negotiate with them to bring you to all interesting places at no limited time.
Plaza Cuartel & Immaculate Concepcion Cathedral are very accessible so you can just hail a tricycle to bring you there. No need to include them in the city tour via a tricycle.
